1997 ZR 580 EFI bogging and backfiring at half throttle.

A few days ago I was riding with a friend and I noticed my sled was running a bit louder than normal so I popped the hood and noticed there was a crack and nickel sized hole in the y pipe so I immediately started driving back home which was maybe 2 kilometres away. I drove easy on it to get it home and by the time I made it back it the hole was about 3 inches long and half and inch wide.

I removed the broken y pipe and replaced it with an identical used one, used some rtv copper silicone to help seal everything up while I had it apart, let it sit for about 28 hours and took it out for a rip tonight. It started fine, idled fine and ran fine for about the first 15 minutes. After that it started bogging and backfiring whenever I go to half throttle or more. I checked compression which was 130 psi on both cylinders. Tried putting in new spark plugs, no change. Tail light did not work before but is working tonight, but now my high beam quit working while i was riding, low beam works. I wonder if the stator could be the culprit of all of this except the sled ran perfectly prior to the y pipe breaking and being replaced which kind of makes me think its not the stator.
The sled starts 1 pull, idles fine but when I give it gas it hesitates and backfires and then takes off, then it'll go until I get to half throttle then it bogs and backfires and runs like crap. Could it be stuck in limp mode possibly? ECU has 1 fast blink when I start it, which it did when it was running normal before the broken y pipe.

Anybody have any suggestions what might be going on? Thanks a lot for any help.
